Non-coding RNAs mediate important epigenetic regulation in various processes of plants. Long non-coding RNAs(lncRNAs) are classes of ncRNAs with lengths greater than 200 nt without or with little protein-coding potential. MicroRNAs(mi RNAs) which are approximately 21 nucleotides endogenous ncRNAs, have diverse regulatory roles across kingdoms. LncRNAs as the endogenous target mimic(eTM) for mi RNAs have been reported to be sponge in the regulation of miRNA expression. However, systematical identifying eTMs in plants has yet limited. In this study, we developed a computational approach(e TMplant) to identify eTMs in diverse plants using a Python script, which can be downloaded from https://github.com/ztpub. Based on the method, we can effectively identify 2,728 eTMs for 570 miRNAs in 28 plant species reported in GreeNC and PNRD databases. The e TMs of mi R156 and mi R399 were found to be widely distribution in these species, indicating the conservation of the eTMs in plant kingdom. Sequence alignments of 10 eTMs of miR156 in 8 species showed that their miRNA binding sites were well conserved, while the three nucleotides of the bulge region in eTMs were not conservation. And qRT-PCR analysis validated one of the lncRNAs as the ‘decoy’ of miR399 in sacred lotus. This work will provide recourses for further studies to identify the eTMs in the regulation of plant development.
